I think he probably logic'd himself out of it after a decent period of 'but there was a Roman soldier there'. Then Mycroft probably joined the government and got access to UNITs files and had a sudden realization that Sherlock was perhaps not as wrong as they thought, but decided there was no need to encourage Sherlock by letting him know he was right about something.
