That is a point I hadn't considered. I just Googled around a bit to see about children reading, and a few people said their child was reading by three (and were usually skipped ahead in school, which suggests that they are gifted children). However, it is the Internet and so not necessarily true.
I could say that Father was giving him sort of training ciphers, and that not all the letters were missing, and he only had to figure out a few, so that he's learning how a code works. Or I could rewrite the section, and have Trevelyan working on something like finding a pattern in shapes or colours, which might be easier and more believable. I think I could make that work and keep the jokes intact.
